Fife Council said the junction at Coal Road / West Nethertown Street and Forth Street will close for just over two weeks next month as work resumes on the £27million-plus project.
More than four years late and at least £13m over budget, it has already caused travel misery for people living in the area with years of roadworks and disruption.
And that's set to return - with added complications for bus passengers - as new contractors try to complete the flood prevention scheme by December.
The council announced that, from Monday 28th July, a traffic management system will be put in place at the Forth Street junction as part of the next phase of the scheme.
For one week there will be a three-way traffic light system in place at West Nethertown Street, Milton Green and Forth Street.
The council said this was for investigatory works and the protection of underground services in advance of the box culvert installation.
From Monday 4th August to Tuesday 19th August, the junction will be closed at Coal Road, West Nethertown Street and Forth Street with access for residents only.
This will "allow quicker installation of the remaining box culvert sections".
If required, three-way lights will be in operation again from Wednesday 20th August to allow the workforce to reinstate the area safely, which should take around two weeks.
All diversion routes will be sign posted and bus services will also be affected by the road closure.
The No 76 and 6 services will divert via Queensferry Road, Rosyth and the A985 to Limekilns.
Crombie will not be served and instead a taxi shuttle will operate on an anti-clockwise loop on the A985 from Limekilns – Charlestown – Crombie – Charlestown – Limekilns.
The council said this "will allow users to pick up other services in the towns".
Passengers in the Forth Street area will have to walk to Moodie Street for their nearest bus service.

The council statement said, "We apologise for any inconvenience these necessary works cause. Thank you for your patience and co-operation during this time."
